I would like to check if it is possible to change the background colors of the header and footer in the native Pega mobile application.
Please let me know the recommended approach or any configurations required to achieve this.

This should be possible by updating the mobile application theme. Check out the following and let us know if it answers your question:
Could you please clarify? Are you Mobile SDK or Mobile Channel to download your application? If you’re using Mobile Channel to build your iOS/Android, then Marc Alderman suggestion helps you to configure the themes. However, the footer comes with specific icons regarding My worklist, Create Case, Search Case etc..
